The player controls a small craft through different levels with many enemies. Every level ends with a boss and some section speed up the gameplay, offering fast obstacle courses both horizontally and vertically scrolling. Flying orange pods release many power-ups at once, enhancing the ships with new or more powerful lasers, wing men and shields. The player can also hold the fire key to charge a blast that removes all enemy bullets from the screen and deals damage to all enemies. With an unforgiving difficulty, every hit is fatal, but the game can be continued from any points as long as there are lives and credits left. The game can be played with two players cooperatively.

Aero Elite: Combat Academy is the fourth game in the AeroWing series and is considered a true flight sim game as the planes react as their real world counterparts. There are 60 authentic aircraft to pilot including the Harrier, A-10 Warthog, the Mirage 2000 and the infamous Mig 29 along with helicopters as well. There are 12 different missions areas that are used and features the new "Scramble Mode" where the player is instructed to intercept a random intruder and identify and land or attack if instructed. There are multiple missions to participate in including interceptions of enemy squadrons and even mastering aerial stunt maneuvers.

The game is played with two buttons, with the A button firing bullets from the plane and the B button launching a special bomb attack which uses a bomb from a limited stock of bombs. Power bullets can be obtained by destroying buildings and armored enemy planes. There are 2 types of Power bullets: "P" Power bullets, that increases the plane's firepower by one level, and "F" Power bullets, that increases the plane's firepower to the maximum level instantly. The maximum level only lasts for a limited amount of shots.
When certain ground enemies and buildings are destroyed, money bonuses appear which give a random amount of points each. When the player reaches the end of the stage, the player has to face a boss ship.
