A human and youkai team set off along a forest path to investigate. Along the way, they encounter a firefly (Wriggle Nightbug) and a night sparrow (Mystia Lorelei), who are quickly defeated. Next, they meet a half-beast (Keine) who is protecting a Human Village from youkai. She mistakes the team for enemies and attacks them. After the team defeats her, Keine indicates that the person who switched the moons is in the bamboo forest. In the bamboo forest, they encounter a character (either Reimu or Marisa) who demands to know why the team has been freezing time and causing an imperishable night. Finally the team reaches the mansion of the perpetrator. But once inside, they find that the mansion is guarded by a pair of rabbits (Tewi and Reisen). The rabbits are defeated, but not before disorienting the team. Confused, the team must choose which path to take (one leads to the real moon and the other leads to the fake moon). After picking the right path, they are able to meet the perpetrator of this mischievous scheme, Kaguya. Kaguya is a moon princess in hiding who has taken the real moon in order to sever the link between the earth and the moon. The team restores the real moon and Kaguya challenges them to face the "5 impossible requests."

In Shoot the Bullet, you play as Aya Shameimaru as she photographs the bosses from various Touhou games. However, no one ever reveals the reason for these, and in fact at one point it is pointed out that "No one knows the purpose of the photos, except Aya", and the only reason she does not shoot the opponents is "not to be nice, but because she doesn't want her bullets in the picture."

BACKSTORY Autumn has come to Gensokyo, and to its only shrine, the Hakurei Shrine, a common meeting place for its youkai that was seldom visited by its humans. As a result, faith in the Hakurei Shrine's deity began to fall like the leaves from the trees. It's in such a season that Reimu Hakurei, the shrine maiden of the Hakurei shrine, is visited by a mysterious stranger who claims to represent a god of mountains and orders her to shut the shrine's doors for good. Reimu is deeply troubled by this state of affairs, as she knows the shrine can't be allowed to close down due to the role it plays in watching over the Great Hakurei Border. Marisa Kirisame, her ordinary magician friend, is suspicious and also suitably bored. PROLOGUE Depending on who you choose, one of these girls finally decides to ascend the Youkai Mountain to confront the mysterious deity behind the threats. MAIN SCENARIO En route to the mountain, the heroine encounters several of Gensokyo's myriad gods, including two spirits of autumn, Shizuha Aki and Minoriko Aki, and a curse god, Hina Kagiyama, who tries to chase her away from the dangers of the mountain (unsuccessfully). As our heroine reaches the foot of the mountain and begins to climb it, another youkai appears to try to convince her to leave - Nitori Kawashiro, the valley kappa. After Nitori's equally unsuccessful bid to get her to go away, she mentions that a god has recently appeared on the mountain, causing some trouble for the tengu and kappa that live there. Ascending the waterfall that fed the rivers Nitori swam in, the heroine faces the forces that guard the mountain from outside influence, including Momiji Inubashiri and the traditional tengu reporter, Aya Shameimaru, who was sent to investigate by the leaders of the tengu society due to her familiarity with outsiders. Aya puts up a token fight, but eventually allows the human interloper to pass on to the lake where a new shrine, the Moriya Shrine, has appeared. As she enters the grounds, she is confronted by a new shrine maiden - Sanae Kochiya. Sanae says that the lake and the Moriya Shrine were both recently moved to Gensokyo, and that she intends to collect all of Gensokyo's faith for "Lady Yasaka". Naturally, to do that would mean the end of the Hakurei Shrine, to which our heroine objects, leading to a battle where Sanae is ultimately defeated. At the top of the mountain, our heroine finds a lake surrounded by pillars, and Kanako Yasaka. Kanako, a goddess of the wind and rain, seeks to gain all of Gensokyo's faith in order to prevent the declining level of faith in Gensokyo to reach the point where its gods lose their power. Were such a thing to happen, she believes, Gensokyo would fall into a state of chaos. After a protracted battle, however, Kanako is convinced to make peace with the tengu and kappa, who are also convinced to accept her as the goddess of the Youkai Mountain.

Evil spirits from underground are seen wandering around Gensokyo. Reimu and Marisa get suspicious and decied to investigate. Depending on who you choose, only one of the 2 girls go out to investigate, but one other person will watch through them. With Reimu, either Yukari, Suika or Aya will watch over Reimu. As for Marisa, it is Alice, Patchouli or Nitori. Although those 6 people watch over Reimu or Marisa, they never appear physically in the actual gameplay. The heroine sets out to start off in the underground, suddenly hearing another person's voice (specifically, the one watching them). A surprise attack by Kisume gets brushed aside by the heroine and they continue their descent into the underground. After, a ground spider, Yamame Kurodani is surprised to see humans heading off to the underground. Yamame attacks the heroine, attempting to shoo away the heroine, but failing. The heroine moves on to the deeper underground, seeing a bridge. But the heroine encounters the youkai of jealousy, Parsee Mizuhashi. Parsee is the bridge guard and tries to stop the heroine from proceeding. Parsee is quickly defeated, and the heroine moves on. Passing the bridge, the heroine finds the Ancient City of Oni, a city near the Palace of Earth Spirits. But before the heroine proceeded any further, an Oni, Yuugi Hoshiguma stops them from going any further. But of course, Yuugi is defeated. Yuugi tells the heroine where the Palace of Earth Spirits is. The heroine enters the Palace, seeing a cat. After a while, the heroine meets the master of the Palace of Earth Spirits, Satori Komeiji. Satori finds it unusual for a human to visit the underground into the Palace of Earth Spirits. Satori attacks the heroine, but is defeated. Satori states that she has nothing to do with the evil spirits incident and it is maybe her pet cat, that controls all the corpses in the Remains of Blazing Hell. The heroine heads in there. It is a much hotter place than before, after all, it's a blazing hell. The cat from before encounters the heroine again. The cat transforms into it's youkai form. The cat's name was Rin Kaenbyou (Or her nickname, Orin). Rin was surprised to see a human to make it into such a hot place. Rin states that she was the one who sent the evil spirits to earth. According to Rin, her friend, Utsuho Reiuji recently acquired nuclear powers and was going to use them to take over Gensokyo. Rin was worried about Utsuho, and sent evil spirits to the world above to ask youkai for help, but she never expected it was a human that came. Rin fought with the heroine to see if she was good enough to battle Utsuho. Rin was defeated, and told where Utsuho should be. The heroine proceeded into a much hotter place than before, and then encountering Rin again. Rin states that if the heroine dies here, her ashes will burn so hard when she dies, there will be no remains left. Rin fought again with the heroine, but lost yet again. Finally, the heroine meets Utsuho. Utsuho was a hell raven. She states that she was going to burn Gensokyo with her newly given nuclear powers, and turn it into hell. The heroine prevented that from happening by battling Utsuho. Utsuho was defeated, even with her ultimate nuclear powers. She states that a goddess, who is presumed to be Kanako Yasaka, told Utsuho that if she swallowed the god Yatagarasu, she would acquire nuclear powers. The Moriya Shrine was planning something, but Utsuho didn't understand it properly and decided it to use the powers to take over Gensokyo. Later, the heroine decides to pay a visit to the Moriya Shrine for more information. On the way to find the goddess Kanako, the heroine encounters a shrine maiden of the Moriya Shrine, Sanae Kochiya. Sanae is defeated, and then the heroine proceeds to find Kanako. However, Kanako was no where to be seen. However, the heroine encounters someone else, Satori's little sister, Koishi Komeiji. Koishi asks the heroine where the goddess is, but the heroine doesn't know. When the heroine heard Koishi's full name, they instantly knew she was related to Satori. Koishi also knew that the heroine was the human that entered the Palace of Earth Spirits. Koishi heard that the heroine defeated "Okuu" (Utsuho's nickname), meaning the heroine is stronger. Koishi decided to challenge the heroine in a battle. Though, Koishi is defeated. The heroine was trying to find out about the nuclear powers. Koishi was at the Moriya Shrine because she found out it was the goddesses of the Moriya Shrine that gave Utsuho the nuclear powers, and Koishi wanted a "Gloomy Power of Love" for her pets.

BACKSTORY During the events of Subterranean Animism, the action taken by Kanako Yasaka and Suwako Moriya towards their "industrial revolution" project for the Youkai Mountain - giving Utsuho Reiuji the powers of the god Yatagarasu in order to invoke nuclear fusion deep underground - ends up causing geysers near the Hakurei Shrine to spring forth, bringing evil spirits with them. The group of youkai consisting of Shou Toramaru, Nazrin, Minamitsu Murasa, Ichirin Kumoi, Unzan, and Nue Houjuu is shot above the surface into Gensokyo by these geysers after having been buried and sealed in the ground for over a thousand years. With them comes the Palanquin Ship, a flying vessel captained by Murasa. Shou, Murasa, and Ichirin then vow to rescue Byakuren Hijiri from her seal in Hokkai. Unfortunately, the fragments of the floating vault, one of the pieces necessary for Byakuren's revival, were scattered all over the place by a prank of Nue's, where she planted the seeds of unknown form into the pieces(the youkai didn't know what the others were planning, but thought it would be funny if they failed). In addition, Shou loses the pagoda of Bishamonten - the second piece necessary for unsealing the monk - and sends Nazrin to find it. PROLOGUE The story of Undefined Fantastic Object starts in earnest in early spring, after the snow begins to melt, with rumors around Gensokyo of a strange flying object in the skies. Believing the Palanquin Ship to be a treasure ship, Reimu Hakurei and Marisa Kirisame are prompted to chase after it. In turn, they are followed by Sanae Kochiya. MAIN SCENARIO The heroine first runs into Nazrin, who is busy searching for the pagoda using her dowsing rods. Since the heroine has already collected some of the pieces of the floating vault (in the form of perceived UFOs), Nazrin decides that the heroine is worth the effort to fight. However, she ultimately loses, and manages to escape in the end, settling on finding just the pagoda. It is known that she finds it between now and stage 4 or 5 at a second-hand shop, which could be referring to Kourindou. Still chasing the flying ship, the heroine then meets Kogasa Tatara, a youkai with no relevance to the story. After the youkai fails to scare the heroine, she is promptly defeated in a high-speed battle. Once the heroine reaches the Palanquin Ship, she meets Ichirin and Unzan, who are standing guard outside the ship itself. Many fairies and youkai have been swarming around because of the rumors that there is treasure on board, but Ichirin assures the main character that this is not the case. The heroine beats the pair and enters the ship. Inside the ship, the heroine has her first encounter with Nue, who is concealing her true form at the moment. After she retreats, the heroine meets the captain, Murasa, who reveals that the ship is currently on its way to Makai under autopilot. The main characters generally react poorly to this, though no further mention is made of the older Touhou games. Murasa attempts to battle the heroine, again in order to wrest the fragments of the floating vault away, but in the end she assumes that the heroine is on their side and is trying to help. Once in Makai, the heroine disembarks, only to be overtaken by Nazrin once again. The mouse youkai has found the pagoda, and decides to test it out before giving it to her master, Shou. The heroine beats the two of them, and finally decides to break the seal on Hokkai out of pure curiosity. After the seal is broken, Byakuren appears to the heroine. A friend to all youkai and humans, she and the main character have a battle of words, but one way or another, they end up fighting. Once the heroine wins, it is implied that everyone leaves Makai(and Byakuren is not sealed away again).
