King Asfal from the Dark World had a son named Galgear, who inherited a magic ring from him and grew insane as a result. The prince was imprisoned, but managed to break free, kidnap Valna, the queen of Vecanti, and install himself as the Dream Land's new ruler. Cham, the leader of the resistance against Galgear, hears the voice of Yuko, the former Valis soldier who has now become a goddess, telling her that one of the resistance members, a girl named Lena, is the heir to the Valis sword. Lena and her sister Amu decide to rescue Valna and find a way to stop Galgear. Like its predecessors, Valis IV is an action platformer. It is similar to the previous game in allowing the player to control three different characters: Lena, Amu, and Asfal. Each of the characters wields a unique weapon (Valis sword for Lena, boomerang for Amu, and lance trident for Asfal) and has access to their own elemental spells (thunder for Lena, fire for Amu, ice for Asfal). Each one also has a special ability: Lena can slide through narrow passages, Amu can double-jump, and Asfal is immune to certain traps. Along with recovery and spell-enhancing (up to three levels) items, characters can also acquire special spheres that increase the overall count of their hit- and magic points.

Valkyria Chronicles is a tactical role-playing game in which the player uses a unique turn-based battle system called BLiTZ (Battle of Live Tactical Zones). During their turn the player views an overhead map in Command Mode, but zooms in to control each individual unit on the battlefield in Action Mode. Much like the Growlanser series, movement and other actions are handled in real time during Action Mode, though limited in movement by an AP gauge that varies for each type of character. During Target Mode, the player is in direct control of characters' aim while the action freezes, allowing for head shots and other maneuvers. Taking command of individual units during the player's phase costs Command Points, which can be used dynamically to grant movement to many different units or the same unit consecutively with diminishing AP, depending on what the player wants to accomplish.

The game's story takes place two years following the conclusion of Valkyria Chronicles, in which Squad 7 defeats Maximillian in Gallia and destroys the Marmota, ending the Second Europan War. A rebel group of dissatisfied aristocrats and like-minded soldiers and citizens calling themselves the Gallian Revolutionary Army begins a civil war to wage an ethnic cleansing campaign against Gallians of Darcsen descent.[11] However, with the intense fight against the Empire having left Gallia's regular army in an exhausted state, there is initially little to stop the insurrection from gaining momentum. Laws preventing the formation of a national militia to fight fellow Gallians force the government to deploy military academy cadets to the front lines in order to combat and defeat the GRA forces.

This installment introduces the new Photon Action System to the classic side-scrolling action format found in the original. Projecting photons grants players more freedom to explore and expands the action, resulting in challenging puzzles with clever solutions. Add to that "sealstones" that affect the laws of nature in dungeons, launching strategy to new heights. The unique battle system of the previous game has evolved into the Advanced Tactical Combination Battle System.
