Crysis Warhead, like the original Crysis, is set in 2020, when an ancient alien spacecraft is uncovered on the fictional Lingshan Islands, east of the Philippines. The singleplayer campaign has the player assume the role of a member of Raptor Team, a squad of mostly American soldiers outfitted with cutting-edge technology. Specifically, they play the role of former Delta Force operator Sergeant Michael Sykes, referred to in-game by his callsign, "Psycho". Psycho was a supporting character in Crysis, in which players played one of his Raptor Team squadmates, Jake "Nomad" Dunn. Psycho's arsenal of futuristic weapons builds on those showcased in Crysis, with the introduction of Mini-SMGs which can be dual-wielded, a six-shot grenade launcher equipped with EMP grenades, and the destructive, short ranged Plasma Accumulator Cannon (PAX). The highly versatile Nanosuit, which confers various superhuman abilities upon its wearer, returns. In Crysis Warhead, the player follows a "secret mission" Psycho was sent on roughly halfway through the original game, to retrieve a mysterious cargo container held by the North Koreans, believed to contain a nuclear warhead. During this mission, Psycho fights North Korean and extraterrestrial enemies in many different locations, such as a tropical island jungle, inside an "Ice Sphere", an underground mining complex, and finally, to an airfield.

In addition to the single-player campaign, Crytek has also emphasized the multiplayer modes, titled Crysis Wars. In addition to the Instant Action and Power Struggle modes of the original Crysis, Crysis Warhead also features Team Instant Action mode, as well as 21 playable maps upon release. Crytek has made numerous changes to the multiplayer gameplay including tighter vehicle controls, weapon rebalancing, and Nanosuit alterations. Crysis Wars is included on its own disc, has a separate installer and logo, and is considered a separate game by Crytek; regardless, it comes bundled with Warhead at no additional charge.

Mylo Steamwitz, an enterprising space trader, has set out to the perilous mines of the Altairian system. He hopes to collect enough crystals to start a profitable twibble farm. Crystal Caves is a side-scrolling platform game, where the objective is to finish all 16 levels, collecting every single crystal within. On his way, Mylo is threatened by numerous monsters, such as bats, robots, mine carts or dinosaurs; there are also a lot of hazards such as stalactites and stalagmites, pipes which leak harmful water or poisonous mushrooms which kill instantly. Mylo has three health points, and if he is harmed enough times to deplete them all, he dies (but thankfully he has unlimited lives). To defend himself, Mylo has a missile pistol, which is able to take out most enemies, but not all. Many levels require the player to act fast and plan beforehand, as it's easy to get Mylo stuck in an impossible-to-win situation - if this happens, the level must be restarted. Apart from the crystals, the levels contain a lot of items to collect: ammunition for the pistol, bonus items such as pickaxes or purple mushrooms that give score, and eggs which turn into letters when shot - collecting all 5 letters (B, O, N, U, S) on a level gives a lot of points, but it's not always easy to get them! It's also possible to find a power-up that reverses gravity when picked up, another one which gives your pistol the power to kill every enemy, a stop sign which freezes all enemies and makes them harmless and a red mushroom which allows you to kill enemies by running into them. These power-ups last only for a limited time though, so be careful, as they are always instrumental to victory!
