The plot of Mega Man X6 takes place during the 22nd century where humans and intelligent androids called "Reploids" live together. The game follows shortly after the events of Mega Man X5 in which planet Earth was devastated by an attack by the "Maverick" leader Sigma and the protagonist Zero sacrificed his own life to save it. As the world recovers, a Maverick known only as the "Zero Nightmare" has begun spreading chaos. Zero's comrade Mega Man X, curious of its name, seeks out this new threat. Like past games in the series, Mega Man X6 is an action-platformer in which the player tackles a series of stages and adds the unique weapon of each boss to X's arsenal.

The plot of Mega Man X7 takes place in the 22nd century during an age when humans coexist with humanoid robots called "Reploids". As some Reploids participate in violent and destructive crime, a police organization called the "Maverick Hunters" was established to stamp out this activity. As the Reploid conflicts proceed after the Nightmare phenomena event of Mega Man X6, the world is slowly recovering. But as always, Maverick crime is rising in newly constructed cities. As this new crime wave hits, X finds himself trying to answer moral questions that have plagued him since he joined the Maverick Hunters: "Are we doing the right thing to solve this matter?", leading him to the decision of "I've had enough of this violence." Unable to assuage his conscience, he drops from the battle frontlines and assumes a more strategic support role at headquarters. With X's retirement, a massive power vacuum ensues and many independent groups develop, trying to fill the void left by the hunter. Prominent among these groups is the "Red Alert Syndicate", growing large enough to become a dominant force. The Red Alert is a new group of Reploids, similar to the Repliforce, but consisting of vigilantes. They claim to hunt Mavericks, but apparently do more than that. One of their members, Axl, decides he's had enough of their "murdering" and tries to leave the group. Red, the group's leader, is angered by Axl deserting, and goes on a rampage to get Axl back.

In the late 22nd century, humans have commenced a construction of an orbital elevator to the Moon. A Reploid named Lumine was put in charge of the project. Lumine belonged to the new generation of Reploids, which were apparently unable to become Mavericks (i.e. turn hostile towards humans). Soon thereafter, Lumine was kidnapped by unknown assailants. The team of Maverick Hunters, composed of X, Axl, and Zero, must pursue the abductors and find what they were truly after. However, they will also have to deal with familiar enemies from the past... Mega Man X8 is similar in visual style to earlier Mega Man X games, moving away from the 3D gameplay elements introduced by its predecessor. As in classic Mega Man games, the player is free to tackle the levels in any order, and must defeat a boss at the end of each. The player is able to control X, Axl, and Zero, which are distinguished by their gameplay style: X is able to equip body parts and armor, Axl specializes in guns and can also hover and glide in the air, while Zero focuses on short-range attacks.

Mega Man X teams up with Zero in a traditional console RPG. The game was developed by the same people who did Breath of Fire: Dragon Quarter. Unlike most RPGs the storyline is very similar to the traditional side-scrolling Mega Man games. In addition, the game is shorter than most RPGs. The basic plot of the game is to save Giga City from the rioting of the Liberion Army. As the game progresses you have around 7 members. With a metal called Force Metal, your characters can upgrade various elements. The Gamecube version let's you link up to Game Boy Advance so you can use the GBA as a treasure hunter locater. The PS2 version contains a Mega Man X8 Demo.

Mega Man Xtreme 2 is an action-platform game that plays very similar to the first Mega Man Xtreme. Like the Game Boy incarnations of the classic Mega Man series, Mega Man Xtreme 2, reuses elements from first three home console Mega Man X games. The player is tasked with completing a series of side-scrolling levels by avoiding obstacles and destroying end-stage bosses. Stages are typically linear and present a number of traps and enemy robots to combat; collecting DNA Souls and items that refill health, ammunition, and extra lives; power-ups that improve the player's maximum health; and armor parts that grant X new abilities. Defeating the Maverick boss at the stage's end will earn the player its special weapon. These weapons can then be used to more easily other bosses, as each one is weak to a unique weapon. After each level, the DNA Souls gathered in the level will accumulate, which the player can use to purchase additional upgrades from Iris. These upgrades range from speed and power improvements, health rechargers, and shielding.

Approximately a century after being sealed away (at the year 23XX), the legendary Maverick Hunter, Zero, is awakened to help the Reploids who are being pursued by the government body, called Neo Arcadia. It has been roughly 100 years since the end of the Mega Man X series, but what events have transpired since then are unclear. Unsure of who he is, Zero helps the band of Reploids, who in turn marvel at his skills. Ciel, a human who lives with the Reploids, explains that Neo Arcadia has begun destroying all Reploids out of paranoia of them turning Maverick, so they rushed out of the city. X, she claims, leads the government now, and Zero agrees to battle the Neo Arcadian regime, seemingly unaware of his and X's past. Finding that the 'X' he battles is only a mere copy, angers Copy X. Still Zero destroys him and a huge explosion follows with Zero managing to escape. He finds himself in a desert as a group of Neo Arcadians surround him, ending the game.

Set one year after the events of the first game, Neo Arcadia still actively hunts Zero, and the battle comes to a head out in the desert. Zero survives the assault, but collapses soon afterward, and is rescued (oddly) by Harpuia. He is brought back to the Resistance Base, where he meets the new leader of the Resistance, Elpizo. Zero assists in various missions against Neo Arcadia, but Elpizo becomes mad with power with the baby elves, copies of the Dark Elf. Elpizo eventually revives the Dark Elf by finding and destroying X's physical body, which acted as a seal. As Elpizo powers up with 2 baby elves and the revived Dark Elf, Zero confronts and defeats him. Elpizo is transformed to a cyber-elf and flies away, while Cyber-elf X appears, explaining the origins of the Dark Elf to Zero.

Two months have passed since Elpizo turned mad with power and freed the Dark Elf by destroying the body of the original X. Ciel has finally finished her research on a new energy supply, and Zero is leading a group towards Neo Arcadia to make peace at last. However, readings similar to the Dark Elf emanate from a snow field, and they stop to investigate. Inside a gigantic spaceship that fell from orbit, Zero discovers a massive Reploid, Omega, and the enigmatic Dr. Weil, the one X spoke of when talking about the curse of the Dark Elf. It seems Weil isn't alone this time, either - he has built a new Copy X, and together, the two of them instate a new regime in Neo Arcadia. Zero eventually destroys Omega. While fighting him, he finds that (apparently) his body was merely a copy, while Omega had Zero's true form. Weil, trying to tempt him with this fact, didn't turn out successful. Zero killed Omega with the help of the remaining 3 guardians (Harpuia, Leviathan, Fefnir) and The Dark Elf breaks free of her curse completely, ending the game.

Not long after the defeat of Omega, Weil now has a malicious objective and has taken hold of Neo Arcadia as the dictator and replacing the Pantheons with his own personal fleet of "Variants". Weil unfairly infringes upon citizen's rights, both reploid and human. Tired of the oppression from Neo Arcadia, humans migrate to a location known as Area Zero in hopes of starting a new life.
